I had the same problem: all worked well in 8.10 but when I upgraded to 9.04 youtube stopped working. After disabling it, I'm able to see flash again. I have also tested that you can change the plugin location within Opera to Flash or even the flash alternative or different locations, they all work i.e it's not an issue
